Cant put troops on transports in senario

Yes you can, place them in the same stack?

I meant when your editing the scenario you can put troops on the ships

Yeah, thats what I meant. Editing it, you can click the same stack to place troops as you can for transports, then when the game starts up they are considered loaded into the transport.

This wasn't actually working in the first release (bug). It should now.
